Hi people.
So, I just finished Batman Arkham City, great game, I think, but it left me with too many unanswered questions afterwards, and I was hoping that someone would know the answer to some of this, or come with some input on the story, because, frankly.. I didn't really get it - which made me think me think why this game has got higher scores and a more complete game (In my opinion) Uncharted 3. 

SPOILER ALERT!

Anyway, here's some of the stuff I didn't understand:

If Harley stole the medicin, why didn't she give it to Joker?
- (and in my playthrough, Harley was tied up all of a sudden, who did that)

When Batman took the cure and the rest was destroyed, did that mean that the people in Gotham were screwed too?

Why did Joker had to make it look like he was fine? I understood it at first when ambushing Bats, but why keep up the double game?

And why did Batman had to fight Clayface? Joker had the high ground, a gun pointing at Batman.. - Joker could have waited and Batman could have given it to him.. Or Clayface could.. That fight versus Clayface just seemed out of place to me.

If anyone could help me with anyone of the questions, that would just be great!

Harley stole the medicine but Talia Al Ghul intercepted her and tied her up and took the cure. This was mentioned in the cutscene between Talia, Joke and Bats himself.

No Batman got a cure halfway through that Oracle and Lucius Fox made and distributed through the city. Batman was attacked by Mad Hatter though, which meant he lost the cure.

The double game kept his troops confidence in him, if he was on his last legs they would be swayed to Penguin or 2 Face. The dual role allowed him to control them as well as lure Batman to get the cure for him.

Joker likes to play with Batman, he can't exactly control Clayface, well he can, but obviously CLayface had a grudge with Batman, Joker can let Batman get into a fight, even if he wins, means he will be battered and tired, making it easier for Joker to attack him.
Also, bear in mind, Joker never really aims to kill Batman, as he says, they are each others Ying and Yang.

Was that not a trick by the Madhatter to get you to take his mind controll drugs, and not really the cure as we all thought it was?

It's open to interpretation but yes you are most likely right.
The encounter with Robin he states he is able to intercept the blood being sent to Gotham's hospitals. I believe. So I think that is where it is prevented. Not where I initially thought.

As in to throw the Ice grenades?
I didn't.
I spent the first 5 minutes cutting him up continuously, couldn't figure out why he kept regenerating. Then I realised I had to throw something in his mouth at the Cure.
I still did the whole battle 1st time though, was relatively easy in my experience as a boss battle.

Yeah as in ice grenades.

As soon as he started changing my finger was hovering over R2, and I just kept on spamming them at him.
