As you can probably tell from my other posts, I love this game.
But, this is the one feature that I feel has taken away from it all.
Myself and I'm sure many typical AC fans are probably of the Completist variety.
We have to get everything right and sync as much as possible.
My problem with this is that it removes the freedom in many cases, in the Romulus lairs the timer removes the exploration side of things while admittedly encouraging a speedy flow in your movement. I think 10 mins would be fairer.
As for the feature in regards to many other missions, I feel like I'm having orders barked at me and my freedom to play the game is being removed somewhat.
One element of this I do like is that it encourages stealth in some missions, something that AC definitely needed. The Cristina missions are also a nice touch.
However, I think the 50%/100% sync feature should only be in about 25-30% of the missions it's currently in. That way stealth can sometimes be encouraged, speed and flow can also be encouraged in certain circumstances, but having the feature in pretty much everything is going a little too far and takes away the freedom.
Of course, we can now go back to these and replay them, but I personally prefer to get these things done with in the story and enjoy the game as a whole like that. Getting 50% in some and having that inherent need to keep doing it to get it right makes me feel like the story is stalled a bit when I have to do things over and over; it disrupts the flow.
I hope this is something they change in the next game.

nah it's just like trying to complete a game on really hard or something, you should probably go through it normally then when up for a challenge play it again. saying that i'm trying to go through 100% first time.

Not a big fan of it either really, but I'm going through attempting to get 100% sync first time.
If I don't get it, I don't care. I just carry on and enjoy it how I want to.
I got 100% on one of the Templar side-missions last night, but it had me chasing around on full alert trying to get a kill with the hidden blades.
It would have been much smoother to pull out my crossbow and fire a bolt into her face from a distance, but it ended up with us both hopping around a ruin until I finally got close enough to get the stab animation while falling off a ledge.
So sometimes it's a bit silly really.

It just completely disrupts the flow for me.
Being a completist I feel compelled to get it right if I know I can and I've just had a massive, red "FAILED" sign come up.
It's good there's a replay feature, but I like to experience as much of the game as possible within the story, it kinda kills the mood that such a complex, in depth, atmospheric story creates when you have to go back to parts in the middle once you've completed it. Have you ever gone back and watched a chapter or two in a movie after having just watched the whole thing? It just kills the mood the movie set moments ago.
AC is about freedom and about story. This feature when on practically everything, imo, just creates more frustration and stunts both of those primary elements.
I can pull off a great series of assassinations and a mission with stunning accuracy, speed and/or style, but because I didn't do it exactly as Ubi ordered, I get a big "50% FAILED" sign which kinda ***** you off tbh.
Encouraging stealth and flow/speed in some missions with this feature can be a good thing; maybe 20-25% of the current missions, but shoe-horning it into everything as an artificial game lengthener and another bullet point has been the one factor that has ruined much of the experience for me.
I'm not saying the feature is terrible in general but it just seems like completely the wrong fit for AC; only in moderation and carefully implemented would it be worthwhile imo.

I agree with the OP.
I don't want to finish a section just to be told I FAILED just because I didn't do it exactly the way the game wanted me to.
This information should be kept for the end of the game - you could be offered the chance there to return and replay rather than ruining the flow of the game EVERY time the message pops up that you only got 50%. The most annoying thing about this is that it seems to only tell you sometimes what the requirement is (eg "complete in 1 minute" or "only kill the captain") whereas with others you only find out what was expected after you've already "failed". What do you mean I had to kill him by throwing him into the scaffolding? He's dead, isn't he? What's the scaffolding got to do with it? It's not going to make him any more dead.
I've been really impressed with so much of the game so far, but there are two other big problems for me - the combat and the stealth.
Combat - especially with so many missions requiring you to not lose any health I've found I'm pressing the buttons to "dodge" or "block" but again and again I still get hit. He's supposed to be an amazing assassin but the lengthy kill animations only seem to set you up for being hit by the faster opponents - where's the roll button for a start? While it feels a bit better than in the previous game I still find the fighting one of the weakest parts compared to the free running and exploration.
Stealth - he can climb and he can hide in straw or those weird cubicles - but there's no duck or prone to hide behind objects, no costume change (wearing an outfit that stands out a mile isn't exactly the best idea for an assassin), none of the commands they could have ripped off from splinter cell eg leaning round corners to see if anyone's there, using a mirror to check if a corridor is full of guards or not ... instead you have near blind guards with no intelligence that fail to respond as you take down members of a guard duty even though their usual routes go right by each other. It just spoiled the feeling of the game when I eventually realised that when I was faced with three guards in an open courtyard I could run round the place and kill them all easily.
Usually I avoid all the side missions and focus on a game's story, but this time I've enjoyed some of the different missions they've added. I just wish this sync thing wasn't as annoying as advert breaks in the middle of a film.
