I managed to do it by manually changing your Display Settings via the XMB (Video Output Settings).
If you select 'Automatic' it will automatically detect your 3D display and launch the game in 3D mode.

I think you have to do your whole display settings from scratch - so tell the PS3 that you're using HDMI, test the screen mode, confirm that you can see the message and so on.
Also worth checking if there's an option to turn the 3D option off on the screen itself, because that's got to be easier than reconfiguring your PS3's display settings all the time.
