It depends on what you are trying to do. In order to get the AI boards, used to make Zeke faster, stronger and just all around more powerful, you must destroy the various pieces for that board type on the outside of the bosses without damaging the AI Pod. So, for example, if you want Sense boards you must destroy all of (or as much as possible) of the Sense pieces on the AI in order to collect those boards once you go inside the AI Pod. If you damage the AI Pod itself while trying to get the AI boards, the boards become broken (these pieces appear as the red rectangle with the line going across the diagonal). The other symbol that can appear once inside the AI Pod is a black AI board. This simply means you didn't damage that piece on the outside enough to unlock it.
If you wish to get the part of the AI (and I presume this is what you're trying to do in order to build Zeke) you must only hit the AI Pod. Each colour piece on the outside represents a part of Zeke so in order to get that part you must do minimal damge to that part on the AI (the yellow parts are the Zeke Head Parts, the green pieces are the Leg Parts, the Blue Pieces are the Power Unit and the pink pieces are the Walk Unit). By attacking only the AI Pod you are increasing your chances of getting scrap for all of the Zeke parts.
I feel I explained this poorly so I'll use an example. If I want a Zeke head part and I'm fighting Pupa, I must not attack any of the yellow parts on him. On Pupa (and all of the other AIs) the AI's head (not the pod, but the head-like structure that supports the AI Pod on all of the AIs [Peace Walker's big dome for example]) is where the yellow part is. So if I want to get my Zeke head, I must not attack that at all. Likewise, if I also want a leg part and power unit, I must not attack any of his weapons (the blue parts) or his threads and the big piece at his back (the green parts). On the contrary, if I want Sense AI boards I should attack only the yellow parts and nothing else.
To sum it up:
if you want parts, don't damage them
if you want AI Boards, blow the parts of the colour board you want up.
Also, a basic guide to what parts are which colour:
Pink: No real consistent pattern (Peace Walker's body, Pupa's threads, Chrysalis' radome, Cocoon's Armour and Arm)
Green: The movement pieces (Peace Walker's legs, Pupa's threads and the big back piece, Chrysalis' three circular pieces, Cocoon's two radiators underneath it and the two sub-radiators after climbing up the first ladder)
Blue: The weapons, always (the only exception to this is Cocoon's arm which is counted as a Pink piece)
Yellow: The bit holding up the AI Pod.

The main Zeke parts aren't too bad. If you can focus on only hitting the AI Pod with all the rockets you have you can kill them pretty fast and get a piece or two most playthroughs of an AI. The optional parts are a little more difficult (the armour in particular from Cocoon can be extremely difficult for some bizarre reason and it took almost twenty tries before it popped up for me but others get it on their first try sso it could just be bad luck) but only because you need to focus on not damaging that particular part (which can be difficult while the AI is moving). I'd say you'll be able to get them fairly easily though, they aren't really a huge grind (compared to say, the Monster Hunter design spec pieces [Rathalos Wing, Tigrex Claw and Gear REX Mucous]) but they can take a little while.

Just finished platinuming the HD Collection by finishing Peace Walker with Lethal Enforcer. It turns out that playing Versus increases camaraderie as well so I used that to increase it for Vic Boss much quicker than playing Co-Op with somebody did. So if anybody needs that, Versus is the way to go.
Also, I'll be using my Peace Walker save again so if anybody wants lots and lots of Fulton Mines in a delivery before you've acquired them I'll send you all I have in the Box Delivery. I'm not sure whether you can use them but if you can it makes the vehicle battles much easier to S rank.
EDIT: Actually, I'm not sure how the delivery system works. I just tried to send something to a friend but the "Your Friends" list was actually full of recent players so sending the fulton mines might not work unfortunately.
