Is there anyway to recover files on the PS3 that have been deleted and not backed up? If I connected the PS3 via usb to my computer and ran a file recovery program, would it be able to search the PS3's file structure?

No because the PS3 file format cannot be read by Windows, Windows will just say the **** needs formatting, that's if it reads it at all. If you installed Linux and used a file recovery program that might work but I doubt it because once you start adding things to the HD it overwrites the deleted files.

But why can it not be read? I can recover files from a memory card, phone and psp fine. What file format is PS3 anyway?

It cannot be read because it's a different file structure, you have FAT32, NTFS etc, your memory sticks etc will be FAT32 more than likely and these can be read by windows. The PS3 will have it's own file structure which is not compatible with windows, it will be Sony's own file structure.
