I'm guessing the only way you would get rid of them is to do a full re-format.

^ ? Can you just go into recovery menu and 'scan' the PS3 so it deletes em..

Rebuilding the database will help as well which is what i would do.

Do you have Resistance 3? If so that's the Game Data that has become corrupted, happened to me. Highlight the corrupted data, press Triangle & select delete, now just leave the PS3 running, go do something else for like 45mins to an hour & it will be deleted by the time you return. I've never experienced any other data becoming corrupted so can't help there I'm afarid but that method will work with the game data.

Resistance 3 install takes ages to delete a lot of people make the mistake and think the delete operation is stuck and force a shutdown which in turn creates a corrupted file.

i had the same problem with resistance 3 game data trying to delete it, went to delete it i noticed it was taken a while and then stopped it and it currupted the file, who ever said putting the ps3 into recovery mode and rebuilding the database will help after you have done that go back to delete the file.
(if it is resistance 3 data ur trying to delete for reasons still unkowning to me it takes forever to delete if it is resistance 3 just delete it walk away and leave it for a while)
