This has been happening on and off with certain games for a while, first noticed with Disgaea 4, and now with Skullgirls. Most of the time, when I start the game, the music will play, and the game will seem fine. However, there will be no picture on the screen. It's just blank. And then when I quit the game the screen is always blank, even at the XMB, but the sounds are still there so it's technically working.

Anyone else have this problem? And if so, do you know how to fix it or why it's happening?

Try a display reset. Turn off your PS3 and hold the power button a bit longer do that it beeps a second time before you let go.
