I did a little more testing a couple hours ago and found that the issues are only apparent in 2 player (which is still a problem as some trophies can only be unlocked on 2 player- and its a hassle if the kids want to play together). Trophies do unlock properly still on 1 player. I'm still planning to remove all user saves and game data and then test again- before i only removed 2 user saves to test with.

Just finished testing and that actually worked. I had a feeling it might but I wanted to post on the forum ASAP to check. At least it might help people in future
