I'll be playing my PS3 and then turn it off for the night with my controller, come in the next day and my controller isn't synced at all. So I'll hook it to the USB and turn my PS3 on, The PS3 refuses to connect to the network on the first power on and also isn't syncing the controller. So I reboot it again, and suddenly it connects to the network and the controller syncs. Is there a way to keep my controller synced? I've already tried the button on the back of the controller.

Try going through the options in Safe Mode  Some of these will result in the loss of data so make sure that you read the guide thoroughly before you begin.

Which options do you recommend? I'm not at a point where I'd like to risk data loss..

Start with option 2 and work your way up.  The guide I linked to will tell you which options will remove data and what data will be removed.

You will have to go onto register BD Remote Control and then follow the steps otherwise go onto safe mode.
