Ok so i destoryed the reaper base before doing 1 mission on there which im guessing was suposed to be actioned before the reaper base. anyway i didnt do it. didnt realise. and i wasnt going back to re do it all again.

however this mission is still active. but wont let me land on rannoch to do it. 

will it go away if i just carry on?

once you leave the system the N7 misson tag on the planet will be removed normaly. The civilan fleet will have taken heavy losses.  The misson will remain in the codex

yup its a hard lesson in doing side quests first before priority missions im afraid, the same applies for some missions you can pickup on the citadel and other N7 missions before Priority: Citadel 2
