i recently bought Persona 3 FES off psn being the first ps2 game i have downloaded i made a memory card for ps2 i start my game plays fine and saves fine but when i turn off my system the game save is gone but the memory card file itself remains how can i fix this issue??

it is there untill i turn off the system, i can quit game and reload it perfectaly fine as long as it stays powered on

It would be good to narrow down the problem to see if it's a problem local to your PS3, to the title, or to the memory card emulation system. I'm guessing if it was the PS2 memory card emulation, we'd have heard about it from plenty of other players, in relation to many other titles.
Would it be possible for you to try it on another console? (If it's not your console, remember to deactivate your account on it when you're done). If it works on a another console, then we know there's something odd with yours. At that point, it might be worth trying that "rebuild database" trick. If the problem occurs on other systems as well, then I'm guessing all you can do is to file a bug report (if you can figure out where to do so).
As a temporary work-around, does anyone know if the emulated memory cards (or the files on them) can be backed up to external storage? If so, you could - after you're done playing - copy the files to a USB stick or similar, and when you're ready to play again, copy them back from the external storage.

i did as told i used my friends ps3, redownloaded the game saved turned his system off and the game file was still lost so i know its not a problem with the systems any other advice, i have a great love for this game and for the PSN but this is changing my opnion so any advice would be great

I'm not sure if there are any settings which may be causing this behavior, but I strongly doubt it. I would suggest trying to find whoever is responsible for the product and file a bug report with them.
Unfortunately, we don't know if the problem is in the title itself, or the emulation layer in the PS3, so it's unclear who to ask. Try calling your local Playstation support and ask them what to do.
If the problem is in the title itself, then I have a sneaking suspicion that they won't much care about fixing it. If nothing else works, I'm certain that if the savegames disappear like that then it's far from being fit for its purpose, so you could always as for a refund.
Sorry I can't give you any more specific tips than that; perhaps someone else has a solution?
